I am curious as to why DHCR says $268.00 on the rent-controlled apartment, and SCRIE says $603.10.

Perhaps they are computing that since 1987, when a rent reduction (failure to maintain services/fix problems) went into effect? That is the approximate amount of the rent in 1987.
