1) were you witness to these alterations and were they made?
2) did you ask the people at the building dept. who you could go to next?
3) you didn't mention if you were rent stabilized or not, but it's worth a shot -- calling the State office of housing and seeing whether something was submitted.
4) do you know who did the work? they may have records. unless, of course, they had no license to do it...

: Some years ago, the landlord made alterations to my apt bulding in Manhattan that I believe was illegal. However, when I went to the Buildings Dept. to see the plans, they were not in the file and I was told that they had just "disappeared." Is there some other place that these documents would have to be filed or where I might obtain them?
