I sent my lease renewal back late, but sent in rent on time

My lease expired the end of February and I was sent a lease renewal (with increase) for my unregulated apt in NYC in early January. I didn't reply but was sent a bill for March rent at original rent which I promptly paid and they cashed. At the end of March I mailed in the lease renewal acceptance but sent the check separately (April rent with the increased rent and the additional security deposit) via computer banking. This was at the same time I received a letter "Thirty Days Notice of Termination". I then spoke to the person who handles rent renewals and told him I was mailing in the lease, albeit late. They've just sent back my uncashed checks with a letter saying they can't cash them due to the legal proceedings in effect.
I was late in sending my renewal in but paid on time. Can they evict me?
Any advice is appreciated.
